Can I manually stop a run in a sweep so that the sweep agent will just continue with the next run?

Yes, you can manually stop runs directly from the webUI. In the sweeps run table, select the options menu for the run you want to stop, and select stop run. The sweep will continue to the next run configuration. See this image for reference. Please let us know if you have any followup questions.
